半胱氨酸蛋白酶是生物学上最重要的蛋白质簇之一，参与多种细胞通路。它们涉及免疫逃逸、寄生虫入侵、寄生虫逸出、水解作用及细胞外基质代谢等多个生物学过程，这使其成为多种疾病（如艾滋病、癌症、心脑血管疾病与炎症性疾病、血栓、呼吸系统疾病、胰腺炎及神经系统疾病）的潜在药物靶点。
该蛋白酶家族可划分为14个超家族，虽存在结构差异，但具有共同的作用机制。其在蛋白质降解中的独特功能决定了半胱氨酸蛋白酶在生物体内的广泛分布。由于靶标折叠特异性导致的活性位点多样性，该类蛋白酶常被含有亲电弹头（如环氧化物或乙烯基砜）的化合物靶向，这些化合物通过模拟靶标酶的肽底物与活性中心的催化残基发生特异性相互作用。

本化合物库的设计采用二维指纹相似性搜索方法。我们基于专利和文献数据，构建了包含15,000多个半胱氨酸蛋白酶相关生物活性化合物的参考数据库。通过MDL公开密钥和塔尼莫托相似度大于85%的标准，从内部数据库中筛选出具有实验验证活性的小分子类似物。需要说明的是，由于以半胱氨酸蛋白酶为靶点的药物特性，若应用PAINS过滤器会同时剔除大量参考分子和类似筛选化合物，因此本库构建未采用该过滤方案。活性化合物的剔除则通过内部MedChem过滤器实现。
